Constituent Code not applying to downloaded transactions

Constituent codes are not applying to new constituents automatically on membership form or events. Is there something wrong? We have all the appropriate boxes checked off but when we get a download it blips up a message that says something to the effect, "Constituent does not have a constituent code, would you like to add?" I thought this was automatically added.
